The APS you want to compare is the 'Common % Score' and not the 'Average % Score'. The Common version only counts opponents that both versions have fought against. Example from GresSuffurd 0.3.14 against 0.3.12
Common % Score (APS) 85.689 % 85.073 % Common % Survival 92.735 % 92.074 %
